Hi!
When? Are you travelling with a rail pass?
Best route: Roma - Milano either with a Frecciarossa (operated by Trenitalia) or Italo (operated by NTV) (Frecciarossa would be a tad bit more convenient probably since it arrives at Centrale station in Milano, unlike Italo which stops at Porta Garibaldi. Your connecting train to Geneve then leaves from Centrale.
Milano - Geneve with one of the direct EC trains
Geneve - Lyon either by faster and more expensive TGV or by cheaper and a bit slower TER.
Recommended connections:
Roma Termini 0900 - 1255 Milano Centrale
Milano Centrale 1225 - 1618 Geneve
Roma Termini 1400 - 1655 Milano Centrale
Milano Centrale 1725 - 2118 Geneve
Geneve - Lyon frequent connections; direct TER trains every two hours, travel time 1h53, plus several TGV trains, travel time ~1h40

Alright.
Both trains on the Roma - Milano - Geneve route have compulsory reservation:
Frecciarossa :arr: [u]https://rail.cc/en/interrail-train-reservation/frecciarossa/50[/u]
InterRail should be valid on Italo trains from sometime in 2013, but I dont have any official information yet. Anyway, as I explained before it would be better for you to use a Frecciarossa.
EC Milano - Geneve :arr: [u]https://rail.cc/en/interrail-train-reservation/eurocity-sbb-italia/65[/u]
The TER trains do not require a reservation.
To save on reservation costs I could recommend this connection:
Roma Termini 1100 - 1355 Milano Centrale
You have to change to Porta Garibaldi station; easy to do either by metro or on foot which takes ~20 minutes. In case InterRail is valid on Italo trains until then, you could also go directly from Roma (Ostiense or Tiburtina stations) to Porta Garibaldi. Just come back to our site before you travel to check whether this would be an option or not.
Milano Porta Garibaldi 1447 - 1643 Domodossola
Domodossola 1648 - 1716 Brig
Brig 1728 - 1957 Geneve
On this connection you would only need a reservation for the Roma - Milano Frecciarossa.

Hello everyone :) !
I have one question concerning the TGVs on the route Geneva-Lyon, how much does the supplement cost, 9€ like for the TGV Lyria to Paris or am I wrong?

Yeah, it should be 9€ as it is a TGV Lyria service.
All TGV services into Switzerland are TGV Lyria now; also the connections to Lyon and onwards to southern France.
