depending on where you are from it all may seem very expensive-both train and airplane.
Without further details it is impossible to give an answer.
IF you only want to make a few trips, for most of what you say train can be useful- and the cheapest way is then to prebook (and be sure to catch those trains-as otherwise its money gone) via the websites of the trains of THAT country where your trip starts. For German trains you can also use the link on this site- then they gain a little commission.
IF you want to have more freedom and also do more trips in between- then you can consider a railpass-there are so many variations, and prices go up from 1/1, but they are all listed in the FAQ on this site somewhere. Most likely (I guess you are not from EUR?) its a 3country EUrailpass for 2 (al ways travel together-then you get reduction vs 2 single passes).

Hi.
If you book early, you can get cheap train tickets like nltrainer said. Pre-booking time is usually 3 months for point to point tickets.
