Hi!
1) Yup. I would get the reservation one day in advance at Stockholm main station. If you do not want to go there just for the reservation (the main station is not far from the city centre) buy it in Italy already.
2) Yup.
3) You dont need a reservation. As you can see in the details of the connection you have linked. ;)
4) Personally, I dont like the regular seats in the CNL trains and would prefer the couchette. I think it is worth the money since you spend quite a long time on the train on that route. You pay just for the reservation in addition to your IR pass.
5) Yup.
6) Yup.
I would recommend to visit Budapest (Praha - Budapest - Wien). You could of course go to Paris, or Lyon...on the way back to Milano the Bernina railway to Tirano is really nice :arr: https://rail.cc/en/train/st-moritz-to-tirano

Hej,
between Stockholm and Kobenhavn, you could visist Göteborg, Lund and Malmö; going via Göteborg has the advantage that you can use regular trains for which no reservation is required. :)
Between Praha and Wien you could think about Ceske Budejovice, Cesky Krumlov or Brno.
Budapest has a great atmosphere, good and cheap night life, thermal spas,... I like it. :)
If I were you, well, that's difficult to say, right? All cities you are want to visit are nice in their own special way, of course there are many many other places to go, but you have to decide at some point and visiting the capitals of a country is a good start...if you like a country very much you could come back later during another trip to visit other places as well.
