never stayed at one of the ho(s)tels mentioned, so cant comment on that. :|
Where did you book? Arent there any ratings?
Poznan - Praha: Why not go directly either via Wroclaw - Dresden or Wroclaw - Pardubice? Travel time is about an hour longer on the Wroclaw - Dresden route and virtually the same on the Wroclaw - Pardubice route but you save the money for the reservation Poznan - Berlin and get to know a new route as well. :)

Roma - Paris is going to be complicated since there is no direct night train on that route at the moment.
In Paris I've stayed at Oops and St Christophers which are both reasonably priced and offer good quality. Have a look at rail.shop/hostelworld :)
In Amsterdam we have either camped or slept on a train while we were there as hostels we expensive and/or crappy.

Oh, yeah, this connection indeed is running...although you cannot use IR on the Thello train. You would need to buy an extra regular ticket. :|
