My friends and I are planning a trip through Europe, to last around 30 days and the route we have come up with (roughly) is Amsterdam > Hamburg > Berlin > Prague > Vienna > Budapest > Zagreb > Munich > Barcelona.

I can already identify a few issues with this route. Firstly, from Munich to Barcelona is a very long journey, and will require many changovers and probably a one night stop off a long the way. Secondly, we want to get the most we possibly can from each destination, but we are worried we are trying to cram too much in for the 30 day limit we have. Finally, we would like to try and spend some time on the Croatia coastline (Rijeka or Pula) as we are told it is a place we should definitely visit, but we wondered what sort of hostels they would have available, and whether it would be just a bit too much of an ask!

Our route is in the early stages still, and we understand we may not stick exactly to it when we are travelling but any help given will be very much appreciated! Thank you.

Hi.
Looks nice your route for a rough planing. :)
Just an idea of a route:

Amsterdam - Hamburg - Berlin - Prague - Krakow - Budapest - Croatia (coast) - Zagreb - Vienna - Munich - Paris - Barcelona

On the journey Munich to Paris, I recommend the direct night train. Book in advance if possible (either online or in Hamburg/Berlin at the main stations).

Paris to Barcelona: by night train to Perpignan, then by the Little Yellow Train (Petit Train Jaune) trough the Pyrenees and down to Barcelona.
