I am tryingto get from Ljubijana (Slovenia) to Pula (Croatia) and from looking at Google (and this website) there is a direct train (i am travelling in June), however, the [ux]https://rail.shop/bahn[/ux] (and other train websites cannot find the route?!?!?!? can anyone provide me a link with the train times? (other than the railcc site)

these are the current timings for this connection: :arr: [u]https://rail.cc/en/train/ljubljana-to-pula[/u]
The reason you might not find it on sites as [ux]https://rail.shop/bahn[/ux] is that it only does run in the summer months and you probably have entered a wrong date.

I'm trying to get from Ljubljana to Pula in June also.
The link you've posted Flo has a message at the bottom as follows:
'27th April till 2nd May and 23rd June till 26th August only!'
Is there any other alternative?

you can also go via Rijeka - Lupoglav. I've just edited the two possible connections:
