Hi Jonny.

Have a look here. We have a lot of handmade schedules which will show you different options. Always with inexpensive solutions or even free, avoiding extra fees like reservations:
https://rail.cc/en/search-interrail-route

Madrid - Paris: to the French border and continue by French overnight train to Paris is the cheapest solution.
https://rail.cc/en/interrail/madrid-to-paris

But if you have the time, think about Madrid to Barcelona ( https://rail.cc/en/interrail/madrid-to-barcelona ) and from Barcelona trough the Pyrenees by the Little Yellow Train ( https://rail.cc/blog/little-yellow-train-video/ ). Then continue by inexpensive French night train to Paris: https://rail.cc/en/interrail/barcelona-to-paris

Paris - Berlin: the best option is definitely by night train like you said. Try to get this reservation some days before you travel at it can easily get full during the summer months.

Direct link to the night train: https://rail.cc/en/night-train/paris-berlin-cnl451-455/18

Berlin - Krakow: no direct night train available, only a direct day train - and it is definitely a long trip:
https://rail.cc/en/interrail/berlin-to-krakow
I recommend first Berlin to Prague ( https://rail.cc/en/interrail/berlin-to-prague ), Stay there for one or two nights and then continue by overnight train to Krakow: https://rail.cc/en/interrail/prague-to-krakow

Here you could also include Budapest. Definitely worth: Krakow - Budapest by night train ( https://rail.cc/en/interrail/krakow-to-budapest ) and then Budapest to Vienna ( https://rail.cc/en/interrail/budapest-to-vienna ) which is only a short trip.

Prague - Vienna: https://rail.cc/en/interrail/krakow-to-vienna

Vienna - Rome: either by the direct overnight train or if you want to see the Alps, then by day train.
