i will travel today with the sj euronightrain nb 346 from berlin to stockholm.
Question:
is it the same train, which starts at 15:54h from Berlin mainstation and at 18:37h from Berlin Gesundbrunnen?

EN346 currently departs Berlin Hbf at 15:54 but runs non stop to Hamburg. Other schedules with different times and sometimes a stop at Gesundbrunnen (which is mostly closed this week) are used on different dates.

There are currently track works ongoing between Berlin and Hamburg , mostly on Saturdays . You can recognize those trains by there Number EN13402 instead of EN346 . Some depatures are even cancelled ! Cherres argon :)
