Not sure what order to travel to these cities and any tips for how many nights I should spend or small cities along this route that I should stop and visit.
Traveling to Berlin, Prague, Vienna and Budapest in September and October

The 4 cities you mention are more or less on a line in that order. So follow that. This forum is not for touristic tips.

Not a really small city but well worth a visit and halfway between Berlin and Prahy: DResden.
If you hold a pass you do not need to use the direct trains perse so can also do some sidetrips. So f.e. Cesky Krumlov in between Prahy and Wien
