There are direct ECs to Prague , every two hours '29 (for example 09:29) . They have also compartmemt- seating . I would recommend to book on cd.cz/en (Website of the Czech Railways ČD) and not on the the website of MAV (Hungarian Railways) , because its currently under construction ! The Website from CD is in my opinion more Intuitive then the Hungarian counterpart . Also note that Budapest hasnt a "main station" , the most Long-distance trains leave from Nyugati or Keleti . So keep that in mind , when booking or travelling . And split the tickets because group travelling across three countrys is very different to book !

True that the MAV wbesite isn't very good (won't load in some browsers) but the CD website has a problem as well. If you start typing in Budapest it will offer stations, if you select one from the list the schedule search will reject it because the station name will not match those in the timetables! Just type Budapest and press enter. Schedules with trains from Keleti or even Kelenföld are likely to be routed via Vienna and much more expensive.
