There are rarely any Train connections between countrys in the balkan only bus connections. Can I use these with my interrail pass or do I have to pay extra? For example from Split to Mostar.

Interrail is normally not valid on buses (except railway provided alternative trasnport when the railway is closed for some reason). This is one reason why it is not recommended for people who will mostly travel in the Balkans - the other is that normal train fares are so low it isn't good value.
