We are getting the Basel to Copenhagen Night train having had a day in nuremburg.
We get back to munich to pick up our bags and then we have a fairly tight connection onto a frankfurt train. If we miss that we could catch the sleeper at the next stop by getting a different connection

Think about getting your bags with you from Munich to Nürnberg and put them into lockers at the main station. 2h-hours are about 3-5 EUR.
Then continue from Nürnberg to Copenhagen.
Think about the solution by night train Berlin-Malmö - it's nice at night on the ship where the wagons will be transported over the sea:

Concerning delays and missing the night train. I am not sure about the exact rule concerning InterRail. Flow migh now it better. But I think they will only refund you the reservation fees for your night train. So take an earlier one leaving one hour / 30 minutes before in Nürnberg.

In general, reserved seats or beds must be claimed within 15 minutes. If your connecting train is delayed and you are able to catch the night train at a later station it should be no problem to tell the conductor about your problem.
However, in this case, Frankfurt is the last stop of the night train before running non stop through the night to Hamburg. So you should try to get the CNL in Frankfurt.. ;)
EDIT: Well, if you have 3 delays of more than 60 minutes you are entitled to a refund by EuRail/InterRail company. If you have a reservation in addition to your IR you should get a refund (at least a new reservation for the next connection available) from the train company (in your case DB).

The DB planner was offering us a connection to the CNL in Fulda - stop after copenhagen
However i had not appreiciated the geography of the area and it makes far more sense to go direct from nuremburg to frankfurt rather than via munich

You are right of course, it stops in Fulda between Frankfurt and Hamburg...I overread (forogt) that somehow, sorry.
From Nünrberg, it doesnt really matter where you are going:
- To Frankfurt you have to leave at 2000, with 15 minutes connection time in Frankfurt
- To Fulda you have to leave at 2004, with a change in Würzburg and 1h39 conncetion time in Fulda
