While Switzerland is part of the Schengen area it retains its customs control? So so trains stop at the border?

No. Trains won't stop. Sometimes you have some border police or custom staff inside of the trains checking passports. But it is very relaxing especially as soon as they see that you are a tourist.
It's the same for other borders you cross. Europe is very open, very relaxing... :)
