I am not sure which pass to get...Sofia-Vienna-Munchen-Fussen-Frankfurt-Amsterdam-Brussels-Luxembourg-Paris-Switzerland-Milan-Venice-Rope-Bari (ferry)-Athens-Sofia.
I think i could cover it in 20 days but I am not sure. How long do you think it will take if I spend 1-2 days in these cities?

It is a big trip...
Mmmmh... think about one month... but depends on your personal mood if you want to relax or just make as much kilometres as possible on rail tracks. ;)
I recommend 2-3 days for: Vienna, Amsterdam, Paris, Athens, Rome
1-2 days for: München (including Füssen), cities in Switzerland
1 day: Brussels, Milan
a 1 day stop without staying overnight: Frankfurt, Luxembourg, Venice (simply expensive to stay there)
As you start and end in Sofia, don't add the days staying there as travel days...

Yeah I'll have to get the 30 day pass. Nevertheless I decided to cut out the last portion of the trip (fly Rome-Sofia) and instead go zig-zagging around Germany for a week. I tried to plan out a route, but it seems that trains in Germany go from every where to everywhere. So is it worth planning an exact route for Germany?

In Germany you have a really good rail network with a lot of high-speed trains called ICE.
And the best: all these trains are free of supplements.
Not really worth to plan - you can easily decide in the morning where to go next. But a rough plan of which cities you want to see is helpful.
Simply avoid the peak times like on business days 0700-0900h and 1600h-1900h. Especially Friday evening and Sunday evening.
