Ok, so I am travelling with my girlfriend and we have now planned our route upto Vienna, however we are not sure whether to go straight to Budapest from there, or visit any of Bratislava/Ljubljana/Zagreb (although only one of them). We will be there mid July if that makes a difference. Any advice would be great :)

If you are short of time, Bratislava would be the logical decision since it is mid-way between Wien and Budapest. A single day is sufficient to stay there IMO, you even could make it a day trip along your way from Wien to Budapest.
Never been to Zagreb, but Ljubljana is really nice. Both cities have direct trains from Vienna early in the morning and also direct connections to Budapest.
I dont think that one of those cities will be more crowded than another in July...on the way to the south there's also the city of Graz, which is quite nice for a short stop as well. ;)

Graz does actually look quite interesting, and seeing as it is only a couple of hours away would be perfect time wise (although we have about 4 days to spare). Judging by your location you live there? Is it worth going to for a day in your opinion, and even spending a night there?

Yeah, I'm studying there. It's indeed really nice for a short stop along the way to Zagreb or Ljubljana or even for an overnight stay. We have some museums (modern art, history,...) as well as a nice old town, parks, great nightlife etc... :)
When you're coming from Vienna, it's a 2h30 journey which includes the Semmeringbahn, one of the oldest mountain railways in the world which is a UNESCO heritage site. If you ie take the 0800 train from Vienna you arrive at 1030 in Graz, could put your luggage into a locker at the station, spend the day in the city and leave at 18h30 either for Zagreb (4h) or Ljubljana (3h).
Or stay overnight, either at the Youth Hostel (I think it's ~20€ per night but requires HI membership) or at an Etap Hotel for ~25€ per night. Or go couchsurfing...
