I want to know if Interrail tickets are valid for the network Cercania transport between Madrid-Atocha and Madrid-Chamartin railway stations.

Yes. :)
There are barriers at the entrance to the Cercanias system, have a look for RENFE/security personel that will let you through the barriers.
