I have seen on the DB schedule that there is a connection from Nürnberg to Praha but only by bus.
Is it included in the Railpass ?
What are the main lines between Germany and the Czech Rep. except from Berlin ?

Yup, it's included; however there's compulsory reservation, approx 5-10€.

There are two direct trains Nuremberg-Prague and two direct trains Munich-Prague. The trains from Nuremberg have connection from Munich in Schwandorf and vice versa, so there is actually four daily train connections between Nuremberg/Munich and Prague.
The train is considerably slower than bus (5h15m train, 3h45m bus), because of slow and curvy railway line over German-Czech border. This can be, why the DB timetable shows only bus connections. But the train trip is more pictoresque :P
You don't need any reservation to this trains, they are not overcrowded even on peak days.

Is this still included and does it, I presume, count for one of your days?

Yes. DB InterCity buses also require a reservation, the fee is 4€.

Do you know if I can make the reservations for the IC bus in Brussels? I'm from Portugal and I'm going to arrive at Brussels airport at midnight and I'm going to leave to Prague at 6am of that same day. Do you have any idea how I can make the reservations?

What BRU airport? So many people think that CRL=Charleroi for Ryan is in BRU-its not. But IF its the main BRU-you must pay 4,50 or so extra=diabolo fee. Or walk to other station Zaventem or use bus=3 eur.deLIJN
In that time you cannot do it, as NMBS only opens later-and also wants extra servicefee for you to help them out. Of course, as anyone who can still think logic, DB=in Germany is the best-maybe you change somewhere and have some sprare 15-20 mins? The eternal fear of all these newbees here that all&each are always full is utter nonsense-plus that there are now buses nearly ev hour or do in style-as above and use a real train.
