If I buy a one country pass for Germany, do I have to pay the normal price on the Berlin night express to Malmö and on the train from Berlin to Krakow?

yes you have to pay, as you leave Germany and you travel on rail-tracks outside of Germany.
so an InterRail Pass GERMANY isn't valid there.
of course you can travel until the border still for free (except the supplement for the night train) but then you have to pay starting from the border.
