Bad news: you have to pay for the kilometres you travel in Germany by CNL, even when only crossing Germany on your route from Copenhagen to Amsterdam. :(
the solution for you: buy early enough a Europa-Spezial ticket (special discounted fare) of German Railways on their website: [ux]https://rail.shop/bahn[/ux]
I recommend it to do it 2 months in advance, so will get a seat/bed for 19/29 EUR per person... :)
