I see this on most hostels on [ux]https://rail.shop/hostelworld[/ux]

Can someone explain this policy? Can I still arrive and check in on a Sunday, without having to pay for Saturday too?

They will only accept 2 nights. so if you check in on Sunday, you also have to pay Monday.
