I have a ticket from Budapest to Wien Meidling, there I change and travel further to Cologne. What happens if my first train has a dleay and I miss the second one? I am not sure if it is of importance, but I have a 1st class ticket.

your ticket was for fixed trains, if the first train is badly delayed and you miss the connection you have the right to use the next available but should get confirmation of delay (from Kundendienst office if there is one or the Reisezentrum if not) before boarding the next which will be ICE90 departing Wien Hbf at 13:15 and Wien Meidling at 13:20. You have 45 minutes connection so there shouldn't be a problem, RJX60 should depart Hegyeshalom at 09:32 - if it is more than 30 minutes late then speak to the conductor, do not wait for things to go wrong!

Thanks, of course I hope there will be no problem, but I have to reach a travel group in Köln Saturday morning and it would be so nice to sleep a little bit at night before starting for our trip. The reason why I chose the train was that I found it safer than flying from the point of view of arriving in time.

Since your ticekt specifies RJ60 +ICE26 as the route you could change trains at Wien Hbf instead of Meidling as shown in the itinery. This is slightly more complicated (you need to go from track 8 to track 5) but means you could board ICE26 as soon as it is open, meaning more chance of finding a seat if you didn't get a reservation. At Meidling they should be on the same track but people will have already boarded before you.

Do you think there will be vacant seats even if the system does not allow to reserve any?

Nobody knowns that. The ICE26 starts at Wien Hbf. So it will probably be arrive empty at the Hauptbahnhof at stage 5. So follow the advice of MisterSteve . Change at Wien Hbf and not in Meidling.
