Hallo
Wir sind von der Schweiz nach Paris (und haben so den ersten Inbound/Outbound benutzt). Dann wollen nach Mulhouse und von dort nach Hamburg weiter. Den zweiten Inbound/Outbound brauchen wir für die Rückreise. Da der Zug von Mulhouse nach Hamburg aber über Basel führt, braucht das ebenfalls einen Inbound/Outbound (den wir aber nicht haben). Was können wir tun?

There is of course NO direct train Mulh-HH. You can use any other routing with more changes and probably more time: like via Strasbourg.
Taking it very strictly only the 5 kms Basel SBB-BAd is swiss, but not checked by swiss conductors. Of all the times Ive used that DB train from Basel checking only started from Bad onward. You can also use the BVB tram in between. If you are the types that want to reserve each and every trip (not needed in DE-quite unlike FR) do that only from Bad.
The problem is in effect to take it very precise that you can buy local tickets SBB-Bad, but not for the higher priced ICE trains.
