We're trying to get from Prague to Frankfurt- then to munich then to Vienna. Are there any supplements for these german trains , if so how much are they?

if using day trains, you do not have to pay supplements...
even the super fast trains like ICE are free of supplements.
sometimes it is recommended to buy a reservation which is only useful when traveling in the morning or in the late afternoon, when all people using trains to get to their work and back home. so you don't really need them !!! :)
but pay attention: don't use the ICE Sprinter from Berlin to Frankfurt. on this special train (Sprinter - only going once or twice a day, really a lot of other normal ICEs on this route available) there is a supplement!!!

and by the way ... Cologne is nicer than Frankfurt (my opinion) ... ;)

I found the city itself quite average but there's the magnificient Dom (Cathedral) and the enjoyable riverside with cafes and restaurants. The Altstadt is also worth more than one visit. All of them are near Köln Hbf. I enjoyded taking a local train to Gummersbach and hopping off every time I saw a nice village. Really nice there.

I just tried out the online-booking system for the CNL ... but it seems not to work right now...! you can buy the ticket either at a German station or by phone: 01805 141514 (in Germany)
you will have to pay a supplement of:
compartment: 4 EUR
reclining seat: 10 EUR
couchette (5/6-berth): 20 EUR
couchette (4-berth): 30 EUR
