This may be a painfully obvious question, so please forgive this first time Interrailer...

I am looking to travel from Zurich to Lyon. According to the Lyon page, there are very few trains that leave from/arrive in the city... However, there are many routes though which there are Connections via Lyon.

For instance, there is a Zurich - Barcelona train that passes through Lyon... Can I take this train to get from Zurich to Lyon? Am I allowed to just do part of the route? Will they charge me for just that part?

Hi.
The train connections we list here are manually made, as examples - to show you possible options: trains with extra reservations - and how to avoid them to save your money.
Of course it is not possible to list all available train connections for every city in Europe - therefore we would need more hands, more time and more users supporting railcc, not only using it for free.

If you supported the railcc project with your purchase of your official Interrail pass via the railcc partner links [ux]https://rail.shop/interrail[/ux] , I can set your profile to PLUS - and support you as well in detail with connections you need, avoiding extra fees! :)
Note: the schedule planners will show you at first sight connections including TGVs (reservation required!). But you can travel the route Zurich to Lyon as well for free!

Basel SBB arr 10:47

Basel SBB dep 11:21 - regional train - free

Thank you for your help! I am definitely purchasing my pass through the partner link as this site has been a huge help. I just want to plan my route a bit beforehand so I purchase the correct pass.

I'm a Canadian citizen, but I've spent enough time in Europe to be a resident. Thanks for the info though!

IMO, the best option from Zürich to Lyon without paying extra for reservations would be to get to Geneve first with a domestic IC train (sit on the upper deck on the left for best views across Lake Geneva); then change there to a TER french local train that will take you directly to Lyon.
