We have a ticket for our CNL only to Basel Bad BF (for europa special), to avoid an extra train change (on our way to Lucern), could we stay on the CNL until Basel SBB - or are we then risking angry train staff?

Basel Bad Bf is the border station, from there your Swiss Pass will be valid, which means that you are fully covered ticket-wise until Basel SBB.
Only the reservation would be an issue officially but in real life no one will care especially if you ask the conductor if it is ok to stay on board until Basel SBB. Peter and I travelled with the now sadly discontinued Warzawa - Basel night train last year also using a Europa Spezial valid to Basel Bad Bf and stayed until Basel SBB without problems. We even had bought tickets for the short part between the stations but no one bothered.

Thank You. We might not use one travel day on our swiss pass this day since we only have three travel days - the plan was to buy a ticket on the station for the Basel-Lucern part but taking advantage of the discount the swiss pass gives us. Then it might be a better idea to buy this ticket in advance in order to have a valid ticket for the Basel Bad bf - Basel SBB part... but then I wont get the discount, right? Or we will just take it as it is and switch trains :)

But now I realized I need to check if it actually is cheaper to buy a 4-day-pass! :idea: :p

Oh I see...then you might just have to get off the train at Bad Bf since I dont think you can buy the discounted ticket from Bad Bf to Luzern online (you can only choose Halbtax-Abo which is the general Swiss discount card for 50% discount but I dont know if you can choose that option for your Swiss Flexi pass discounted ticket. :|

As far as I know there is no SBB counter in Basel Bad Bf which would make it difficult to get your discounted ticket as well (there is only a travel agency but I dont know if they can sell regular SBB tickets); this would maybe leave you with the only option of taking a tram across town to SBB station which would have the benefit of seeing a bit of Basel as well. ;)
I could also ask SBB whether you could buy an online ticket with the Halbtax-Abo option for your Swiss Flexi passes.

If you would be so kind to ask them, I would of corse be grateful. I did some research and it seems like we can get the tickets for 35 chf (with half fare reduction) and a 4-day flexipass costs 55 chf more than a 3-day-pass. I dont think we need any local transportation in Lucerne so that would be the only trip we are doing that day.

Buying them online would then also be supportive of your work, right?

And I need to soon order our flexi-passes as well!

No, we dont get comission for sales via [ux]https://rail.shop/sbb[/ux] but this is the best option for you anyway.
Where did you get the 35 CHF quote from? Basel Bad Bf - Luzern is 17,50 CHF, Basel SBB - Luzern is 16 CHF (both with the discount, maybe you did not calculate with the discount?).

Ja, Sie können Sie die Billette in unserem Ticketshop mit der Halbtax-Ermässigung kaufen.

Which translates to Yes, you can purchase the tickets in the SBB online shop with the Halbtax-Abo reduction, so you can purchase your tickets with the Flexi Pass reduction from Basel Bad Bf to Luzern in the online shop. :)
Anyhow you should still ask the conductor on the night train if it is ok to stay on board until Basel SBB.
