Spiez - Brig: Right, especially the part after the Lötschberg tunnel down to Brig is really nice with great views of the Rhone valley
Brig - Zermatt: Since you have to travel back and forth anyway I would sit on the left or right on both trips ;)
Realp - Andermatt: I'd lean towards right but it is such a short and rather unspectacular trip so it doesnt really matter
Andermatt - Disentis: Right!
Disentis - Chur: Right
Chur - Samedan: Right; however between Thusis and Tiefencastel (or more precisely Solis viaduct) you can catch a few glimpses of the steep Schin gorge if you look out on the left hand side; anyways dont give up your seat on the right for the remainder of the journey ;) I never had any problems choosing a good seat when entering the train in Chur.
Samedan - Sagliains: Right for most of the journey
Sagliains - Landquart: Left
Landquart - Sargans: Indifferent
Sargans - Innsbruck: Left; keep in mind that the train reverses in Buchs just a few minutes after Sargans; so left from Sargans will become right from Buchs; I'd choose left mainly because you will then have better views on the western ramp which is more rewarding IMO, after the Arlberg tunnel down to Innsbruck the better views are on the opposite side so you have to choose. ;) Take care not to miss the ride across Trisanna viaduct about 10/15 minutes after you left St Anton!
Innsbruck - Salzburg: Right; the most scenic part is the trip through Germany before you arrive in Salzburg; also you can catch a first glimpse of the city and fortress of Salzburg just before entering the station
Salzburg - Linz: Indifferent
Linz - Praha via CeBu: I havent travelled this route yet so cant comment on that ;)

Just a little addition to Disentis-Chur: After the stop in Ilanz I personally would change to the left hand side for the best views of impressing Rhine Gorge (Ruinaulta), Switzerland's very own canyon :)

You're right of course! It's been a while since I travelled that route (2010)... :os
