I am researching a train from Barcelona to Nice. I found the following trip which has all regional trains:

My only concern is at the Perpignon train station. There is only 5 minutes between arrival and departure and we have to change trains. I am concerned that this isn't enough time. Will the trains be located close enough so that we can easily transfer or will we have to go to the main train terminal to check where the connecting train is.

nonsense. Every day 100.000s of people in Europe change trains with even less time in between.
At the platform there will be TV-screens showing the next trains-there will be many more as just the 1 you want. You MUST know the FINAL destination of the train you want.
Terminal is for airport-trains have stations (gare in French) and do not need any check-in or whatever. Just board.
